I've been trying to figure out what's going on with Mary Jane..

From hints in recent comics it seems that she was lost in a plane crash, but for some reason Peter doesn't believe she was killed in the plane..

Obviously I haven't read a lot of the issues.. Can anyone shed some light on the fate of MJ ?

That's not so recent actually. It was revealed that she didn't in fact die in the plane crash, it was an elaborate kidnapping plot. Peter found her, rescued her, brought her back home, and....they seperated! Right now she lives in LA while he continues his lifestyle in NYC. Look for them to reconcile sometime next year when Kevin Smith takes over ASM, or so the rumors go.

In the comics, Mary Jane was kidnapped by a villian that had some kinda of psychic link to Peter Parker. He kidnapped Mary Jane and blew up the plan to make everyone think she was dead. For several issues people tell Peter she is gone and get over her but he continues to say she is a live. At one point he even gets a chest with her stuff in it (though the reader never is shown or told what's in the box). Eventually Peter comes to think she is dead but meets up with the villian, fights him, and finds out she is alive. After briefly reuniting, Mary Jane apparently can't take being Spider-man's wife and leaves. In the last few issues she has spoken to Aunt May and has come back for a day, but Peter, as Spider-Man was fighting a new villian and didn't get to meet her in the flesh, although, he did get to see her as an astral projection, but she couldn't see or hear him and he tells her he loves her as her plane takes off again. Hope this helps.

Die die die. The clone saga was probably one of the greatest long-spanning storylines in comic history. So just go join the Wizard staffers eating your nasty White Castle 'hamburgers,' and make some more Clone Saga/Heroes Reborn jokes.
